Need some advice for coloring

Man i was just finishing coloring one of my tfs in GIMP and it was going pretty well that is until when I saved it,it blended with the layer that was originally the drawing that I scanned and now I cant erase it off!It took me 2 damn hours to lineart the drawing and now I just had mess things up right at the end.My Charizard tf was completely traced with the pencil tool so the one I was just working on would have been so much better but now once again I'm gonna go through another week knowing I didn't post something "again" because I'm not with the scanner on some parts of the week.

So I ask to some who color on the computer,am I doing things right or is there an alternative.
